What is the format for input sequences


Sequences submitted to iHMMune-align should be in FASTA format.

Why would I want to use a custom repertoire file?


Changing the repertoire allows you to customise the germline genes that are used for partitioning. This is useful if you have a germline gene that isn't in the current repertoire or if you wish to limit the germline genes that are considered.

How do I make a custom repertoire file?


A custom repertoire simply consists of a set of sequences in FASTA format. They must include IGHV/IGHD/IGHJ in the description line. Each of the germline genes has it's own file, so all germline IGHV are in a single file, IGHD in another and IGHJ in another. You can use your custom repertoire by specifying the location of the file on the iHMMune-align submission form in the repertoire section.

If you choose to use a custom repertoire it is immeadiately removed from the server once the partitioning process is complete.
